Major Challenges:

Configuring servos to get 90 degree alignment
and tx configuration

Please help me to assemble this heli, i am stuck from last 15 days on this.

which tx are you using?..

Kunal, I'd say you better buy a proper tx / rx with better capabilities, the HK tx is not such a good option of this size of Heli.

I am done assembling the bare-bone with a custom made tail boom, will be plugging in the servos, gyro, ESC and Motor this weekend. Still need to buy the tx/rx and the battery

Can you share some pictures of your heli here, it will help me a lot. Also which battery you are using for this one ?
