Well if you are looking for low cost flight controller then the APM 2.8 will work out it, you can do autonomous flight with it, but if you plan on to do something more advance where you need to connect additional sensors then i would say go with a pixhawk. Before you even buy any of these flight controllers, go through their documentation on the ardupilot website and see if you are fully aware of what you getting into, its not easy straight away you need to read the documentation and follow the recommended steps, no shortcuts!

You can even go with the DJI Naza M lite, it also uses a gps to maintain position of your craft and for return to home, thats the only thing it can do. these is no waypoint navigation or anything. its good for letting you fly around in confidence and is pretty straight forward to use.

These are all pretty solid Flight Controllers mentioned. I would just like to add that "iNav" is a very popular firmware built heavily for GPS functionality with support for a huge variety of Flight Controller boards(None of the above boards run iNav so I thought I would mention that).

Answering your question is very difficult because "the best" changes from person to person. I am adding a link that might give you a rough comparison of flight controller firmware. This might narrow down your search.

Personally my favourites are
1. Pixhawk and
2. Kakute F7 AIO

Also a lot of iNav compatible boards can run the pixhawk (ardupilot) firmware.
